No a filler will be no good for that size hole. They look quite substantial. Plug it and use a gorilla glue type. Not sure but would think epoxy would not take a stain. 

Most builders yards have lengths of dowel in a rack somewhere see if you can find something suitable. No way would I just pack a hole like that with filler unless I was planning on painting it again. 

Also as a general rule, always use whatever dust comes off that piece of wood to refill holes/cracks (if you can). It's a match - color wise- straight away. 

I personally would of used paint stripper from the start as ive learnt the hard way of taking too much off a stock which results in a poor finish when it comes to refitting. But I'm usually impatient and whip out the 180 grit when I want a quick result.... On a air gun you shouldnt notice (unless you done the tops to much and inside where the action sits) until you come to the butt pad which might have a lip to it now, so either belt sand it slowly yourself or take it to a cobbler. 

As for doing a finish don't be impatient on that, one of mine took about 6 weeks to do with giving every coat a couple of days to dry in between. Then I bought tru oil and cheated. 😅
